Fink is looking for something else to get the Xcode version--a property list file within the Xcode application. The reason Fink is looking in /usr is that you are *supposed* to have /usr/bin/cc, /usr/bin/make, .... I do on my own 10.6/Xcode 3.2.6 setup.
