I notice on the front page it says: "After installing Xcode 4.3 in /Applications (and only there)..."
I hope that you haven't hardcoded the location of Xcode 4.3, because one of the conveniences of it now being a self-contained app is that it can live anywhere. Some of us are downloading Xcode directly from connect.apple.com rather than using the MAS. The xcode-select command allows one to point to it's location, and xcrun allows you to find clang and other components. That's how the MacPorts folks are doing it, and I hope Fink is doing the same.
