I notice something similar with fvwm2 running full screen with XDarwin, though it is usually the background (root) that doesn't refresh properly. Just parts of it are black instead of my background picture, usually at the top, and I think it has to be related to where I have open windows either in Aqua or fvwm (on some one or other of my virtual desktops). I'll take more note and try to figure out whether I can find a pattern. And as you note, another switch back and forth clears it. I didn't have this prior to 10.2.3 I don't think. It isn't annoying enough that I thought to mention it before, I just thought I'd wait for the next release of things to see if it is still there.
