They're supposed to be able to coexist on 10.6, since they install in different locations, so that probably wasn't strictly necessary. I haven't tried it, but I'd assume that packages built against the libraries from the stock X11 should work using Xquartz, provided that one doesn't delete the stock X11. "Unsupported" here means that we're not going to tweak packages to build against Xquartz on 10.6; and that people need to keep the regular old X11 around. When I run gnome, it loads until gnome-settings-daemon quits unexpectedly. At this point, all windows do not have the theme window title bar and can not be moved. One can do things inside the windows though. Does anybody have any idea why the gnome-settings-daemon quit, and why the windows don't work properly?
