If you can get a socket and ratchet on the front of the crank and turn it, that usually works for me. Or, if you can get a pry bar at the clutch fork and actually disengage the clutch while trying to install the trans. Whatever, the trans should almost "fall" in place. Was the clutch alighment tool one of those plastic ones that comes with the clutch kit? I like those MUCH better than those universal alignment tools. Is it a 4-speed? If so, you can lock-up the trans by putting it in reverse and one forward gear at the same time. (A 3/8" open end wrench works good for this) Then when you are turning the trans, you are also turning the input shaft.

The bird kicked my arse today. I couldn't get the trans to slide in the last 1/2" to save my life. I first tried it with the bell housing mounted to the block but I couldn't get the lip of the tranny to slide into the bell housing, about 1/2". Then I pulled the bell housing and mounted it to the tranny before trying to slide it in. No luck. Again, about 1/2" to go. I took some longer bolts and thought I might get lucky and "press" it on. It ended up getting cocked with the top fairly flush and the bottom hanging out with about 3/4". I torqued the bolts on the bottom and I heard what kind of sounds like the pressure plate fingers "adjusting" into place but stopped when the torque got up to about 40 ft-lb. I didn't want to force it past that. I used the alignment tool and since there is only 1/2" to go, I assume the clutch plate was fully riding on the splines.

Any tips?
