There are SSL'ified FTP client/servers out there - see
http://www.psy.uq.oz.au/~ftp/Crypto/ for starters.

Also, one thing I've seen is telling all clients they have to PGP encrypt
their files, which they upload via normal FTP. Then an automated job can
decrypt them and move them internally.
