I'm publishing to AS2.0, running the most recent connector version (I just downloaded it), and I'm not using the Flex UI.
As far as clicking on the stage, all the components are instantiated at runtime, so there is nothing on the stage (I assume by 'stage' you refer to the IDE stage).
