I have had this same issue but it is not consistent enough to be able to
pinpoint the conditions of the issue unfortunately.
And like you I could not find a way to avoid it.
I use eeeBuntu on an eee701 netbook. The interface is the Signalink USB.

I'm still getting several of the above error messages on stdout per day.
I tried "re-nicing" fldigi with the maximum priority of -20 and it
doesn't seem to make any difference.
Exiting all other aopplications which might be hogging resources seems
to make no difference.
The message is accompanied by the waterfall freezing for two or three
seconds, and data loss. I have only seen it in receive mode, never
transmit.
Xubuntu 9.10, Portaudio, all Fldigi beta versions, IC-7200's internal
USB sound card.
Is anyone else seeing this?
