Quite true, but as I recall, the MT63 modem was imported from GMFSK and that's the way it worked there. I don't think it has been updated from since then. The 500 Hz set freq isn't really an issue. Think about changing from 500 to 1k to 2k and you see that the bottom tone being where it is makes sense.
