Quite true, but as I recall, the MT63 modem was imported from GMFSK and that's the way it worked there.
The MT63 code is from Pawel Jolacha's original class template, which was also used in gMFSK.
I don't think it has been updated from since then.
The principal changes were in adding the precursor tones and changing the way that the audio stream is managed. The original used integer values in the audio stream, fldigi uses doubles. A few other minor changes, but the code is basically what Pawel put into the GPL.
The 500 Hz set freq isn't really an issue. Think about changing from 500 to 1k to 2k and you see that the bottom tone being where it is makes sense.
I've looked at changing the signal processing in the MT63 template a few times (unsuccessfully), but I will give it one more shot.
