A LoTW upload is just an ADIF export file that is then signed with
tqsl. In theory, you could link libtsql inside fldigi and provide an
all in one solution, but that may open the door to other problems
(i.e. the most recent version of libtqsl/tqsl does not compile - or at
least not easily - on ubuntu).
The first thing that would be nice to have is a date-range or
qso-number-range selection when exporting, in addition to the current
"manually select what you need" of today.
Then it would be nice to have a "qsl sent over lotw" flag for each qso
(possibly with some nifty multiple selection tools).
Finally, on the lotw website you can download the full report of your
confirmed contacts, which is nothing else than another adif file. One
could look at having an import function that automatically fills in a
"qsl received over lotw" field in his own log.

All of this is just the same as for eqsl as well, minus the signed
part.
