Same thing here, and there are red/white squares around the clouds that "have not yet turned into 3D clouds".
If the rendering options don't do anything when you press ok perhaps you missed the flightgear patch in envirenment_mgr.cxx.
About the display bug, nobody can see that at KSFO ?
