That seems like the shader not running - I can get this appearance of the clouds when I start Flightgear from a shell as a different user - then I don't get 3d acceleration from the graphics card (and lots of errors that shaders did not compile) and the clouds look exactly like that. They seem to fall back to some old default textures.
