Actually, this is exactly what one of my commits is doing:

Bad nodes are detected but not removed.

I put a minimal set of data that triggers the bug online here:

Download it and run fgfs-construct with the following arguments:
fgfs-construct  --work-dir=. --output-dir=/storage2/work_europe/tmp/output
--tile-id=2794354  Landmass SRTM-3 Road6.test
