You'll have to manually specify the FlightGear environment variable $FG_ROOT - pointing at the directory where your base package resides.

I think you can optionally also specify the base package location
by using a specific parameter for fgfs - something like:

        fgfs --fg-root="C:\Programs\...\FlightGear"

whereas the last parameter should be the location of your
base package

try using

        fgfs --help --verbose

in order to get a comprehensive list of possible parameters.
