I don't know Mac, I use Win. Win version has a starting interactive
panel which we use for setting an option called "3D Clouds". Then
we get those nice 3d clouds.
Do you have such an interface in the Mac version too? If not you
can manually append a command line option to fgfs executable.
I had tried enabling that option in both the ways you mention.
Unfortunately, no cumulus clouds :(
