I dont know what MSFS2004 is like but from what I remember of MSFS2K2
yes.Anyway after Melchior's reply here is how I have done it using the 737
as illistration.
You need to add a new *-set.XML file in the 737 folder for every repaint of 
the
model you have.Then in the models folder you need to add a *.xml file for
every repaint then you need to add a liveries folder in the 737 
folder.Inside the
liveries you need to have a folder for every repaint you have and inside 
that you
put the 733UAii.rgb file.
So to add the FlightGear repaint here is what I did
1) Added a FG-set.XML file( a copy of the 737-300-set.XML file)
to the existing  737-300 folder with the following lines changed.
<description>Boeing 737-300FG</description>
<model>
  <path>Aircraft/737-300/Models/FG.XML</path>
</model>
2) Added a FG.XML file (a copy of 737-300.XML)to the Models folder
with the following line added
<texture-path>../liveries/FG</texture-path>
under the <path>737-300.ac</path>line
3) added a liveries folder in the 737-300 folder.
4)Inside the liveries folder added the UA and FG folders
with the respective livery RGB inside.
Now when I start FG with FGRUN I have a selection
Boeing 737-300FG to choose from.
How this works under Linux I dont know but hope this
helps you.
So for every aircraft you have repaints for you add the above
which means your Aircraft folder could get quite big very quickly.
