I don't really have an idea what's happening, but before trying to
replicate this, I'd like to get some more facts:

Does this happen with or without xdbe (how did you configure FLTK)? If you
did with xdbe, can you try again with --disable-xdbe and report what
happens?

Do you run the program locally (on the ubuntu desktop), or is there a
remote X server involved?

Is your main window an Fl_Double_Window or an Fl_Window?

Can you provide a small compilable demo program (one source file) that
shows the effect?

Do you see the effect also if the occluding window is from another
application, or only if it is a FLTK dialog as described?

What does "until the _system_ gets a mouse click" mean? Anywhere on the
screen, or only within some area of the main or GL window? What happens if
you resize the main window instead (well, maybe that doesn't work w/o a
mouse click, but anyway...)?
