Good questions...

I'm not sure how FLTK is configured, since I'm using the stock download
from the Ubuntu package manager, and I'm building the app in CodeBlocks,
which pretty much insulates one from the details.  I'm running it from
CodeBlocks, though I can also run it from a terminal window.  The only
difference appears to be that the extra console window only shows up when
I run it from CodeBlocks. 

The main window is Fl_Double, as are all other windows (toolbars,
statusline, etc.) except the one Fl_Gl_Window which occupies most of the
screen.  I have not been able to reproduce the effect with an occluding
external window. Nor have I been able to reproduce it with one of my own
dialogs, but I haven't checked that exhaustively.  Interestingly, I can
repaint the GL window and the image remains, suggesting that the
fl_message window, though blank,  is still live and modal.  

I have a pretty complicated handle routine on the GL window, and I'm
suspicious of that, though the fl_message window is definitely poaching
the events.  The first click in the GL window (or the fl_message window)
destroys (or hides) the remainder of the fl_message window, and the event
never reaches my handler.

As you suggested, what is needed here is a very small program which
exhibits the strange behavior.  I'll try to cook one up.
