I think that the fact FME is able to diagnose the problem indicates
that it will have compensated correctly. 

Logically I think that any problem would manifest itself as either
missing features or a gross mistranslation of EVERY feature. Provided
that we are translating the correct number of features, and that you
can check one or two features and say that they are OK, then I think
all should be well.
