I would also like to add the fact that the EPS images arent "dropped" from the PDF as you put it, but just not displayed by Acrobat reader. They still Print from acrobat reader and therefore still exist in the PDF file.

Would it be a bad idea for FOP to somehow convert EPS to SVG (or some other file format) when rendering to PDF? That way it would at least show the content in Acrobat. It could be accomplished via some sort of FLAG or other argument passed via the command line or the servlet. It's just a thought/hack!
