I thought the margins for the region-body must be >= to the extents of the region-before or region-after.

That may be true (I haven't taken the time to grok the spec says about this, but I think it has leeway), however, I've taken advantage of overlapping regions to get some desired results occasionally. For example, in order to get background (watermark images) sometimes it helps to overlap regions. In addition, I've been able to get lines for table-headers in region-before to properly align with table-contents in region-body by using the overlapping regions to my advantage.
