FOP works nicely with both Crimson and Xerces, or any other JAXP-conforming XML parser for that matter. The problem is that you probably have both in your setup. Remember that JDKs >= 1.4 already come with an XML parser so it's not necessary to include another in either Tomcat's shared/lib or the webapps's lib directory. All assuming you don't still work with JDK 1.3.x, of course.
I can't tell why you might run into conflicts there. So, just reduce to the minimum by relying on what the JDK gives you. If you continue to have problems after following the advice above, please state the JDK and Tomcat versions you use and list all the crimson and xerces libraries you have in your environment (shared/lib, common/lib, webapp's lib directory etc. etc.).
