Yep, i try "ISO-8859-7" (greek) and got the same '#' :o( ... So i think this is not possible for now (I mean with this version of fop) .. (or maybe is the PDF viewer the problem ? but I don't think so I've the Adobe Reader 7.0..)

The Numeric Character References should work, provided the font you're using has a glyph for the desired character... (# means that the used font doesn't have a glyph for sigma) HTH!
