Carson, the lines are not missing. They are so thin that Acrobat Reader doesn't display them. If I view the same PDF with GhostScript/GhostView the lines all appear. This has to do with the way the SVG is built. You can also see that the lines are not all the same width. You should have a closer look at the chart generator you're using. The way it generates that chart is suboptimal at best. FOP is certainly not the problem here.
