I looked in my FO-File to find something like <fo:table-row/> but there isn't any. Sometimes there is a <fo:block/> in a <fo:table-cell>-Element. But I got another FO-File with the same Element and this one is converting by FOP.

The spec requires specific ordering of your regions - for example, the fo:region-body must come before the other fo-regions. Older versions of FOP didn't complain about the ordering, but the newer versions produce an error. Also, make sure you don't have any 's lying around. I ran into some of these and they can be hard to spot. Try grep'ing through your file for "/>" to see if you have this.
