On which system are you using FOP? What are you usually doing to produce
your PDF files?
Normally you should open a console, go to the directory where FOP is
installed and type the command I gave earlier, with the correct paths to
the files.
It’s a bit difficult to help without knowing more of your environment.
The usual production chain is the following:

XML file --> XSL-FO file --> PDF file
  (1)            (2)           (3)

(1)->(2) is performed by an XSLT processor. This is not the job of FOP,
although FOP can call an external XSLT processor for convenience (the
earlier command I gave)
(2)->(3) is performed by FOP.
