http://xmlgraphics.apache.org/fop/stable/fonts.html will tell you how to configure the fonts for use in FOP.
http://xmlgraphics.apache.org/fop/stable/embedding.html#config-external will tell you how to set the configuration file from Java code. There's currently no easy way to set up the font configuration in code (i.e. without the XML file).
