Your problem might be due to hidden pins.  View the properties of the part
in question and check the "hidden pins" box.  The labels on the Power Pins
are probably named "VCC" and "GND" and therefore do not automatically
connect to your power ports if the power ports have different names.

Either connect the power pins of the parts to power ports, or rename you
power ports to match the power pin names

Hello,

Although I have successfully completed one project, I am experiencing a
rather strange problem; I am trying to make a board that contains components
with multiple parts e.g. 4093, LM358. The board also has besides ground, +5V
and +12V supplies.

When I "UPDATE PCB" I can see that the ratsnest for +5v and +12v are either
not connected or VCC and GND of the IC are connected together but not
connected to the rest of the VCC and GND nets. 

The problem seems to appear only to power and GND pins of a multipart
component. Everything else seems to be OK.

Any help with this problem would be appreciated.
