Yes, the numbers seem wrong.  I get the same type of result on my boards.

About the SMD pad count -- using Reports | Board Information | Report, select Layer 
Information.  The TopLayer pad count should be the number you want.  (It matches Jeff 
Stout's calculation on my board.)
