This is a long-standing aspect of Protel. When Gerber files are produced
from Solder Mask or Paste Mask layers, most of the contents of these files
are typically produced from pads and vias which are located on *other*
layers, to wit the outside copper layers and MultiLayer layer. As such, pads
and vias are mostly "imaged" on the Solder Mask and Paste Mask layers,
rather than actually residing on these layers themselves. The software does
not always take this aspect into account when determining what should be
depicted on the screen for these layers...

You will find that any primitive objects which really do reside on these
layers will be displayed properly. But pads and vias residing on other
layers are indeed problematic, as you reported.
