I always thought the annotation was in the temporal order in which parts
were placed in a schematic.

The first U? you place will be U1, the next will be U2, etc.

It doesn't seem to have anything to do with the X,Y coordinates or sheet #.

Of course, that is for Protel SCH 3.X.  I haven't made any new schematics
with 99SE yet to see how it works.  Probably the same.
