Or run the update twice. The second time the error should go away.
I've seen this since the first time it tries to match the pins before it
changes the component. The second time the component has changed and now
the pins match.

Hi all,
I just called Protel and got my answer. You can't go from a 2 pin connector
P1
to a 3 pin connector with the same Reference Disignator P1. You have to
delete the 2 pin connector from the board first, then the update will work.
It seems the system can't deal with it because of the different pin count.
