I don't think Ubuntu is responsible for heatup. It can be various reasons. I also occasionally run into same problem. I have a laptop with hybrid graphics, and for instance, video call with skype gives me a lot of problem taking 100% CPU often. So it seems it is my ATI graphics driver issue. First confirm which process is taking most of your CPU, and then sort out solution.
