Yes I did simply modify the specific page rather than the Master Page but I've now had some wonderful help from Rick Quattro and I understand what I did wrong - hopefully I'll remember all the details for next time!
He talked me through the process, I've re-imported all the entries and everything works the way it should. When the text frames on your master pages have the Autoconnect property turned on, FM automatically creates new pages as each fills up. But it uses the default Left or Right master page (as appropriate) as a "template" for each new page. If you've simply modified a specific page's text frame to produce a two-column layout, but not modified the master pages, then the new page will have the one-column layout of the master page, not the customized layout you created for the preceding page.
