It's just my preference because I find it easier: the FreeBSD installer as you've noticed, by default, puts the home directories under / usr/home, and creates /home as a symlink. Therefore I found it easier just to tell the installer that /usr/home would be its own partition. Ultimately it's just what you find easiest, there's no "right" way, though some things are probably frowned upon.
