I have had a problem that sounds like this, except it is a sys problem
and has nothing to do with install or metakern. SYS seems to create a
FAT16 bootsector for my FAT32 drive; the Win98 SYS works fine, but
even creating a regular FreeDOS bootsector with FreeDOS SYS results in
a non-working bootsector (just a blinking cursor at the top of the
screen on boot)
Seems? or Seemed? Does SYS do this everytime? I guess no...

I doubt that this is still valid, as many people use Turbo C++.
I'd like someone could make just one more check to confirm...
