Of course. Running DOS program under Vi$ta is a really bad idea... By the way, 
launching fractint from a native FreeDOS boot, you will probably get much 
more display resolutions available (like 1280x1024, etc...)

Yes, definetely you can. More - it is recomended to do that way, as you will 
not be blocked with unwanted software layers - the program will have a direct 
access to the hardware.
The best way would be to install FreeDOS on some small (few megs...) FAT16 
partition, but booting from a livecd is anyway better than running under 
Windows.
