I assume you are on Linux? I was thinking maybe you could start FreeDV with a "nice" level that pushes the priority way down, and see how that affects it. I don't think 700D uses a lot of horsepower (more than 1600 I would imagine), but the synchronization probably can't deal with large wait states from the OS.
Just a guess. Trying to think with my non-RTOS operating system hat on. Also, I don't think a lot of the code is really thread safe. Someone will probably correct me on that, as it is just an assumption.
