Sounds like a fun project, and I hope you have fun with it.  There was a
similar project a few years ago.  Search this mailing list around August

To your questions:

1/ The eeprom was intended for state information but Stuart showed us
how to store this in the internal flash.

2/ USB can be used for anything you like.  The built in boot loader is
useful for firmware upgrades, we've also used it to move speech samples
to a Host PC while experimenting.  Down the track I'd like to see a TTY
type command line interface on it for setting up configuration like
callsign text.  Currently it's not used for anything while the SM1000 is
running.

I agree with Don's comments - go for a modern, but code compatible
variant with more flash and RAM.
