Well, the best way to find out is to try it. I just tried the same
thing you described, but with a Stack count of 50, Horizontal repeat
of 2, and chunks of 100 records, and it worked fine, with no warning
message. Any record count that's a multiple of 100 works as well.
And it works for both "Simplex" and "Duplex Perfected" layouts with
those options. Does that not work for you?

To my way of thinking, since I programmed 2-up with a stack count of
500, FP Imposer should handle chunks of 1000 records "evenly" when
sent
from the FP Composition engine. 2 x 500 = 1000.
