You're comparing RAID on the Yosemite to nonRAID on the Sawtooth.
Naturally there will be a difference in performance. FWIW ATA RAID
really bites. ATA Striping is fairly unreliable and somewhat
dangerous. Mirroring is okay, but its not really a whole lot faster
and you lose disk space. If you want good performance and RAID you
gotta go SCSI.

Get your logic board tested. I had issues with my open firmware and
it turns out its an error with the PCI bus timing. I had some
seriously bad instability problems as well, and couldnt run OSX or
Linux.
