Have you tried booting from the OS 9.x install CD (pressing the "c" key when you start the computer while the CD is in the drive)? If you have what happens?
I've had something similar happen to me b4 and the other OSes were greyed out in Jag. It, for some reason, could not recognize the Systems folder so I had to reinstall 9 and that worked.
