Wow, this is vexing. Sometimes OS 9 could have a "memory leak" that would make the Finder balloon in size. I can't recall what made it do that or how it was addressed (been dealing with OS X for too long).

I suspect the machine did not boot off the 9.2 CD because it was not designed for your particular Mac. The grey system CDs that shipped with Macs were designed only to work on that type of Mac.

I'm curious what your original issue was that required a new logic board. Same symptoms? If no, what was the problem? Maybe it's related.

One option is to back up all data, write zeros to hard drive and restore data. Seems excessive perhaps, but I've seen writing zeros to a misbehaving HD fix an ambiguous issue like this more than once.
