How about a "clean" install of 10.3? Archive and install... That'll give you a system.

Could also try an alternative back up utility called Psync. Everyone raves about CCC but I usually have problems with it. It doesn't like cloning while apps are running (not a problem with Psync). CCC usually hangs when I clone my HD to another identical HD. I have 80 GB on my 120 GB drive. Psync doesn't hang.
