I fear, badly that "TTP3 just rebuilt both directories" is a bad, bad sign. Were they broken before they got fixed?

Ultimately, an Archive&Reinstall may be needed if the system folders on both disks are hosed.

Rule #1 of disk utilities like TTP or DiskWarrior: if it ain't broke, don't fix it.

These utilities can save your butt (and have saved mine and many others' numerous times) but can cause problems when run inappropriately.
