They put them there, more or less, just because they can :) When they were mentioned on computers, the reason was, as I remember, 'for any possible future use of internal hard drives that use the firewire or usb bus'. Just a word of advice, is that if your USB or firewire card is a 2+1 or 3+1, the +1 refers to the internal port, meaning that you cannot use the last external and the internal port at the same time, as they are just wired together. One lister pointed out that an internal USB or firewire port would be a good way to plug in a 802.11b (wireless) or bluetooth adapter.

They do make Firewire or USB to ATA adapters that you can just plug into
the the back of a drive but it would make more sense just to put in a
ATA or SATA controller card for drives. They are mainly there to
connect up to a front mounted port or one of the flash card reader
devices.
