Thank you for the response.
To answer your question, yes, booting off of CD allows me to see all the
drives ("all" meaning the two remaining drives on the unit, the OS X drive
formerly on the motherboard and now on Bus 2 of the ATA controller, and my
audio scratch drive on Bus 1 of the ATA controller).

That being said, I have gotten the Mac to boot twice now, but in both
occurrences, I have had to start up the Mac, wait for it to come to the
Classic blinking "? mark", force a reboot with zapping the PRAM, then wait
an egregiously long time for the Mac to finally give up on the native ATA
bus and opt for the OS X drive (this with holding down the "X" key).

I don't believe this is the way it was meant to operate.
