Permissions repair should ALWAYS be done from Disk Utility on the
boot drive. Disk *repair* has to be done from anther drive.
The only exception (that I know of) to this is when a permissions
problem keeps the machine from booting. In which case you repair
permissions booted from the CD/DVD then repair them again booted from
the HD.
The reason for doing it from the HD is that programs can leave a file
on the HD with the information for Disk Utility to use in setting the
permissions. Thus the only correct (or most correct) list is on the
HD and it is only accessed when repairing permissions while booted
from the HD.
