Well there's also swap space. Try logging out then back in again. Even with no apps running there is still swap space being used. Open Terminal and enter the following command: sudo du -hd1 / then Hit return and enter your password. This will tell you where everything is. You can change the one to a two or other number (sudo du -hd2 /) and see more details.
